Yes, there is no utility at present to bring in your custom configs. Your NVRAM won't be touched and can still be dumped later, but constom scripts and other settings will be blown away when the flash is upgraded. You'll want to save copies of your custom settings elsewhere and then try to recreate your system after the upgrade.
